The Agents of SHIELD season two premiere was a fairly massive shift in tone from season one. But it didn't really address much about the Agent Coulson mystery. Don't worry, they haven't forgotten, and this clip from "Heavy is the Head" shows how the Obelisk may (or may not) have something to do with it.

Here's the official synopsis for Agents of SHIELD: "Heavy is the Head."
Hunted and running out of solutions, Coulson puts his team right in the line of fire in the hopes of saving them all.
